How To Actually Get Through New York's Airports
Three airports with different characters, and the ground journey is usually the variable that matters.

The New York region is served by three major airports, and the decision of which to use is generally settled by the ground journey rather than by anything about the terminals.
Ground time is the real variable
The distance between a Manhattan address and each airport varies enormously by time of day, and road journeys are the least predictable element of any trip from this city.
Rail connections exist to each airport in some form, and rail is slower on a good day and dramatically faster on a bad one. For a flight you cannot miss, the predictable option beats the fast one.
Check the terminal, not just the airport
These airports have undergone extensive reconstruction and terminals have moved. Connections between terminals vary from a short walk to a shuttle ride, and an itinerary requiring a terminal change needs meaningfully more time.
Confirm the terminal on the day rather than from memory, because airlines have relocated.
Security programs
Expedited screening programs reduce time at security, and separate programs speed re-entry through immigration on international arrival. Enrolment requires an application, a fee and usually an in-person appointment, and appointment availability in the New York area is frequently the bottleneck — apply months ahead of when you need it.
The times that are actually bad
Early morning banks of departures and the late afternoon international wave produce the longest queues. A flight either side of those is a different experience at the same airport.
Weather
The region's airports are unusually vulnerable to weather and to congestion in the airspace, and delays propagate through the day. An early flight is not merely more convenient; it is statistically more likely to depart close to schedule.
The practical rule
Choose the airport by realistic door-to-gate time at the actual hour you will travel, not by nominal distance. And when connecting, give the New York leg more margin than you would elsewhere.
